No, you don't use auto anti-aliasing and all that stuff in Pro Motion. You still place every pixel by hand. It's just a lot easier to use than MSPaint for example.

I don't think it's much of an argument to say that when you have to alter a couple of things, it isn't worth even bothering working with Photoshop. It's really a very powerful tool. Anyway, I wrote a small "tutorial" on the subject: http://omr.planet-d.net/photoshop_pixel_tutorial.html

No, on a TFT screen, a single pixel consists of a row of red, green and blue. They're slightly offset left/right to each other since they have to be arranged in a square to make up a single pixel. Now if you only use 255,0,0 for example, the green and blue parts stay black, so it looks as if only one third of the pixel is actually lit on the screen.

I dreamed of this game today, it ran on some kind of hardware similar to the Atari 2600 and it was a Wing Commander game with Star Trek license (I omitted that part though).

I suggest making the waves on the horizon and right below it way smaller, for perspective issues. Currently it looks more like there's a hard edge where you can fall off (did the vikings believe in a flat earth? ;) I really like the MSPaint colours ^^

I'm pretty sure the dithering is handmade, but as I wrote, look at the pixels of the hand, they're mostly identical to the original, just some color adjustments.
