From a gamer perspective, I don't like how the ground and the mountains(walls?) are blocky, while the clouds and the foliage are more organic.

I don't know how to really describe it. But it looks like you are mashing two different styles together.

I prefer Unity3d myself.

They seem to be moving in the direction of supporting more sprite based games, plenty of free Unity packages that help you get on the right track for sprites as well.

Maybe a blend of both one and two?

Have some of the more defined grass moving at random, then have a "gust of wind" blow through that makes them all bend in the same direction for a moment.

I'm new to pixel art myself.
Though I do have some background in pencil art from a decade ago. My art teacher used to set up a mannequin and we would have to circle around it drawing the same figure from multiple angles. So that would be my advice to you, and if you don't have a mannequin at home. Just use posemaniacs.com, which allows you to rotate the images.

Don't forget you can also apply the billboard affect to objects within the scene to always face towards the camera. You can even changed what sprite is shown based on the angle of that object relevant to the position of the camera. Most 2.5D games do this to some degree or another.

Is this for a game?
If so it would be easier to take the square picture, and apply it as a texture to a 3D plane. Any perspective skewing would be done by the camera.

This is simple the floor tile set as a texture on a 3D plane. The camera isn't set at the 35 degree angle, but you get my drift.

Pretty sure RPG maker uses a top down orthographic projection.
